How could God create everything from nothing?

I had to think about this the whole day.
The bible says God created everything (world etc) by saying something.
How does this work? Can you imagine this? I mean if God only has to say something and then the world comes into existence then does this mean that the elements which everything is made of are subject to his command? Or does it mean that if God says something the holy spirit does what he says and works as a force?
Somehow this stuff is so hard to imagine. I mean how did God create the elements for example? Did he create them from nothing? But how can he create something out of nothing? I cannot really grab this. This stuff bothered me the whole day! But I also cannot simply stop thinking about it, it haunts me.
Why can I not simply settle these things? What if my faith is intellectual faith and it only works as long as I can explain or imagine something?

God shows in His Word, He spoke all things into existance. But, Scripture, I'm not sure where, shows He did all things thru the Trinity. On Scripture shows where God di all things thru His son Jesus Christ, but all "creative act" Scriptures show, God created and made all things by the Holy Spirit moving upon- activating such things to happen.
First, God created the Heavens and the Earth. If you ever done scientific and chemical research, you'd find, the air, atmosphere, ozone and all other aspects of the environment all stem from elements and chemicals found in the earth and seas also.
Just like the studies done by secular scientists years back to prove man was not formed from the dust of the ground. Wrong. Instead, they found out, all the same chemicals and elements naturally found in dirt, are also found in the human body.
As far as how could God do it from nothing? He is creator of all things. He is so omnipotent- all powerful, nothing is impossible to Him. Plus, yes, He does have control or command over all things.

I don't think that we can even imagine how he did this.
I also cannot imagine how God simply says that the earth shall bring forth creatures and then they are there. I mean God is the one who designed them and this would mean that he thought about which kinds of animals he wants to create before and then he created them. But when you read this here you get the impression that God simply said that there shall be animals and then they came into existence. But where is the part where God designed them? This is not mentioned in the bible. The bible does not say that God thought about what he wants to create.
Gen 1:24 And God said, Let the earth bring forth the living creature after his kind, cattle, and creeping thing, and beast of the earth after his kind: and it was so.
Another question:
Gen 1:21 And God created great whales, and every living creature that moveth, which the waters brought forth abundantly, after their kind, and every winged fowl after his kind: and God saw that it was good.
Is there a difference between how God made the whales and the creatures of the earth? In verse 21 it says he created. In verse 24 he only gave a command. Is there a difference?

I can comp[rehend God's power and ability to create something from nothing to a point. But not fully. As I'm not God myelf.
As for "making" of creatures from the ground- dirt-earth, that is easy for me to, since I am a chemistry major, tho not by college standards with degrees, etc.
God basically did the same with all other creatures physical bodies, as had with man's. He took particules of existing matter from the earth, be it dirt or water or combined and brought them into a biological sequence and order, to form all the diverse parts of every creature, until each was a creature.
So no, they were all actually "made" the same. The word "created" is used, but not using it's original definition. As such, go back to man's "creation" as a whole, to find the way in which God performed the the "total creation" of Adam, as a "living being".
